NYC

I live in Philly, where I've moved recently. I am going to spend the weekend in NYC 8/3-8/5 with my kid, who's coming up from Texas. First time to spend more than a day in NYC for both of us. Needless to say, lodging is much cheaper in New Jersey than Manhattan. Has anyone done this (stayed in Jersey and taken transit/ferry into NYC) and, if so, can you recommend something to me?

NY Waterway is $4 each way, PATH is $2 each way.
